Make MTTL tools clearer and easier to use

There are a lot of inconsistencies with the tools help menus and how to use each flag. There are some flags that rely on other flags when it is not apparent. There are some flags that are required but in the help menu are indicated as optional.

• change required flags to positional arguments
• isolate all requirements for the options (flag) to option arguments instead of separate flags
• update documentation
