Update repo to meet current DCCSCR standards

This merge request will do the following:

  1. Replace prebuild.sh and the scripts folder with download.json to meet new DCCSCR dependency requirements.
  2. Update Dockerfile with new COPY commands for incorporating dependencies into the container.
  3. Update README.md to provide details about the container.
